Typically, it's pretty easy to import QIF information into MoneyWell.  
Of course this depends on how good the data is in the QIF files but  
MoneyWell was designed to read it in very completely.

I also worked hard on making sure MoneyWell would allow quick data  
reorganization and cleaning. You can quickly rename buckets and it's  
easy to merge them (hold down the Option key and drag one bucket on  
top of another). You can also quickly rename payees and assign buckets  
and MoneyWell will ask if you want to file similar transactions the  
same way. Let me know if you have any questions about this process.

If you are creating a transfer from scratch, I like to drag and drop  
one account to another to simplify the task. If you have existing  
transactions that need to be linked, select both accounts, then select  
both transactions and use the Transactions > Create Transfer from  
Selection command to link them.

I wouldn't work to hard to connect every old transfer since having  
them linked is more useful when you are initially creating them, but  
the option is there in MoneyWell.
