    Resolution: Fixed

This issue has been resolved. The issue was that the hal timer API (the atmel 
SDK) needed the timer to be disabled prior to being enabled. The bootloader 
would enable the timer and when the image ran it would enable an already 
enabled timer. The code change was to first disable the timer when the timer is 
initialized.
