I've just experienced a similar issue and I see the OP hasn't responded, so hopefully my own information will help. My laptop screen is a 14" @ 1920x1200 with 100% scaling. My Monitor is 32" @ 4k with 125% scaling. I'm using a fresh build of Debian Trixie with Gnome and have installed NB29 using the .deb package very helpfully provided by codelerity (thank you!). With laptop connected to the monitor and laptop screen also in use, I start NB29 and it scales correctly on both laptop and monitor, changing without issue as I move the window between the two. If I have it on the monitor when I disconnect it, it returns to my laptop screen with scaling so large it's unusable. Closing NB29 and reopening solves the scaling issue correctly. I have not tested any other combination of placement or laptop screen off - if it seems useful I'll go through every iteration I can think of.
