reopening to address feedback from discussion HADOOP-13917.
To summarize (I think):
* don't use mvn clean unless you have to
* do the module check during {{rebuild}} rather than during {{initialize}}
(because initialize doesn't necessarily have a working directory of {{base-dir}}
* skip on windows
