I am running Xubuntu 13.04 and have the same issue. Xubuntu uses Thunar not Nautilus so I don't think that is the cause, unless they happen to be using a common library.
If I set the custom backup location and save and restart app the location is not saved. The only workaround I can think of is to setup /var/backup as a symlink of your custom directory location.
