You could try modifying the setup.ini, and making sure that it has an entry for the transform file. There is a section called [Transforms], I believe, and by default, it is not set. When I set up a custom install of Office 2000, I ended up having to modify the setup.ini to point to the path of the transform file. Alternately, you may need to do "advanced published or assigned" in GPO for the package to be able to apply the .mst file. I noticed that pointing the GPO package to a transform file was only available with this option. You should still be able to publish the app to allow it to install when the user wants it via add/remove programs the way you currently have it. Worth a shot.
