is this part of an ftp root?  IIS?  Is it possible you were hacked?

Can you examine your web server logs and see if there is anything strange
there.

If so, stop all IIS/FTP services, copy the good files out, delete the
parent, recreate it, copy them back (don't copy the back stuff back), and
re-start iis, ftp, etc.

If these folders have reserved names in them (like prn, dir, etc) you
might want to have a look at this.
