well, after each update one needs to run "luatools --generate" as there can be new files; if a file is found in the database but not on disk or the reverse you have a problem

afaik the minimal updater does regenerate the database

btw, remaking the file dsatabase has always been a neccessity (also for mkii or actually al tex cases ... mktexlsr cq. luatoosl --generate)
