So the whole difference that MikTeX makes is that it changes PATH to executables. If you want to use minimals, all you need to do is to put path to <minimals>/tex/texmf-mswin/bin in front of path to MikTeX binaries. If you don't know how to change PATH (you can either do it with set PATH=... or with GUI somewhere is system settings), please ask again. (We need a clear entry in ConTeXt wiki about that.)
