Hi Manuel,
The standard behaviour, as you name it, seems to require that you update
ConTeXt.
I'm only guessing, but compiling your code:
\starttext
\startcolumns[n=3,rule=on]
\input knuth Manolo mine\footnote{\input knuth}
\stopcolumns
\stoptext
with ConTeXt standalone outputs a three column body with a no-column
footnote.
