Of course I can provide you with an example file.
There are two FLOWcharts in two buffers, typeset with the \placefigure
mechanism. Both contain references.
There is a third FLOWchart which is typeset as a native chart.

As to be expected the nativ chart works correctly: \goto and \destination...

functions while charts are not scaled - this of course would explain the

Ah, you cannot scale hyperlinks (well, if i ever run into time, i can giv eit a try, rather tricky) since they end up in a different layer in the pdf file (annotation space); actually this is a kind of design flaw: annotations not being part of the text flow, but hard coded areas; this is also one reason why zooming in on them (or positioning the cursor on them) is nearly impossible.

solution: {\switchtobodytont[small]\getbuffer} which is also more consistent (not ending up with hundreds of differently scaled fonts)
