Default protocol list is hard coded / part of the code.

You'll probably have to delete the rrd data file(s) in question.  If you don't 
care about what's there now; stop ntop, delete the entire directory, and 
restart ntop.  It should create the directories on the fly.

I just defined some protocols in one file and let ntop show the traffic we are 
interested. But the Pie chart in the Traffic session is still showing old 
protocols ntop defined. Is there any way to remove the old protocols in the pie 
chart?

Where does the ntop store the default protocol list?
