So you're tracking local hosts only, are those resolving or not?  Maybe startup 
ntop without -g and -c and see what happens.

FWIW: you can run multiple instances of ntop on the same box.  I do that often 
using different binaries, different confs, etc.  Check out "-instance"

If ntop is otherwise working, but DNS is not, I think you'll have to do the 
debug thing.  And if you're gonna go that route I'd get the latest version 
first.
