Of course :-) In old versions, like the stable 2.0.0 there was a command
line parameter. For netflow exporting I would *strongly* suggest you to
take the very latest CVS snapshot as the old version was not able to
collect 30 records in one export packets and thus generated a huge amount
of flow packets (and had other bugs, too).

The new version is sadly only configurable via the web interface. There go
to plugins, turn the netflow plugin on, click on it, configure the host
(port only configurable via plugins/netflow.c) and select for which
interfaces flows should be generated. 

For using netflow keep in mind that netflow is a input-based-border-router
system, i.e. you may only account incoming, not outgoing packets on an
interface which means that you need one instance of ntop with a very
special filter setup for every network interface card you have in your
router.
