Check the logs, it is possible you have to create the subdirectories for the rrd files under your base rrd directory. I had this issue myself but after I created the subdirectories it started to work. However its too much for my dual 1.4/2GB ram to handle while sniffing the border so it crashes after about 2 minutes for me. I just stopped using everything in ntop except for the n ormal functionality of it sniffing my uplink.
