I have a simpel solution for you. Run multiple instances of Ntop listening on different ports for netflow traffic (i.e. 2055, 2056, etc..) and access the web interface through different ports. For example, I have instance 1 called ntop1 that I can access on port 3000 and ntop2 on port 3001, etc.. . You need to specifiy a different database dircetory though with the -P option and you need to initialize each one with the password option -A.
Depending on disk space on your machine, you may or may not be able to do that. I created direcetories and called them /var/ntop, /var/ntop2, /var/ntop3. This is where the traffic stats databases go.
