Think -u root means that you don't drop root's privledges, so pretty much you can read any file.
-u ntop means you run with ntop's privledges, and MUST - as ntop - be able to read the files you're trying to copy... If you can't see the files as root, then your install probably failed. Might have to do 'make install-local-data' -- although make install does invoke install-local-data, I have had to do it by hand once or twice.
