ntop is probably correct.  It's a matter of what type of VLAN you have.

Some implementations wrap the entire packet in a VLAN header

<VLAN Header><normal packet>

and strip off the header when they send the packet out it's final hop.

If that's the case, older versions of ntop don't understand the VLAN header and so 
they classify it as non-IP.  Which, technically it is...

Try the development version - we've added support for 801.1q
