Is there a way that I can start NTOP to only consider Net-Flow Traffic
and ignore all other traffic ?

If I Stop\Start NTOP, the already active NetFlow Plugin becomes
disabled. And I have to enable it through the Web Interface. Is there a
way to activate the Net-Flow plugin while starting from the command line
?

Off hand, no.  Should be possible - off the cuff, try giving the
interface multiple (alias) addresses and run multiple instances of
ntop??
