You are confusing layer 2 protocols (e.g. ICMP, tcp/ip, NetBios et al) with
layer 3 protocols (ftp, http et al).

Read up on these in docs/FAQ

The report you are looking at is layer 2 and is not alterable.

problems to show only specific protocols on the ntop, here you have my

(It looks like not problem with the file /tmp/ntop_protocols)
