I know it will not solve your problem, but I run ntop using -d and the plugins are loaded. Then, it looks a path problem.
Could you send your /etc/ntop.conf ? Who knows someone could figure out about the problem. I've even cd /usr/lib/ntop ntop -d @/etc/ntop.conf so that ./plugins will be /usr/lib/ntop/plugins, but it still does not work The process runs as user ntop when running both ways and /usr/lib/ntop/plugins is owned by ntop so it does not seem to be a security issue.
