May be late but just saw your post today while digging into this archive.

You may use a file called 'protocol.list' to put all your protocol list
in it.
The syntax is the same with no linefeed.
With this, you can detail your flow matrix avoiding to much 'other IP'
or getting infos on some specific protocols you want to look at.
This protocol.list file can be called at startup by your ntop.conf file
with this command :
-- protocol /opt/ntop/protocol.list
