What version do you use ?
Since ~ 3.1 there's a rrd plugin, I think it's enabled by default, which 
historize data (throuput graphs, by protocol, local/remote, even for each 
local host if you configure it).
Well, you don't have as much information as in the whole ntop, but it's a 
start.
I'm also searching a mean to view archieved historical data (netflow saved by 
flow-tool), but since a while, nothing enought open to really search 
information, always predifined graphs...

I hope ntop will tend to such a thing.
