It's just an empty directory owned by the ntop user.

ntop_pw.db contains the user credentials and is created when you set the
admin password (ntop -A).

If you want to clone settings and user credentials you can copy 

  ntop_pw.db ... User credentials
  prefsCache.db ... Preferences/settings

from another instance/directory.
