I'm not sure if 3.3 includes rrd anymore? If it does it's an older version, so you may want to install the latest rrd anyway.
The rrd data directory for ntop is usually ~ntop/rrd. On FreeBSD it's /usr/local/var/ntop/rrd. Maybe try creating that directory yourself? Make sure own/group/perms are right.
