Huh? Is the nTop box active as a router between your servers and end nodes or something?
First check your switch config. Mirror/SPAN/monitor/whatever only the ports you want to. Typically I'd SPAN the uplink port on a server farm switch - cause I do want to see everything. Also, the BPF filtering does prevent nTop from seeing traffic. If it's not working you may have it configured incorrectly or possibly some type of bug, but the filters for libpcap are pretty proven in hundreds of apps. Maybe draw a basic diagram and/or describe in more detail how everything is cabled up and describe what you DO want to see.
