Generally speaking; if netflow is configured and working correctly, nTop processes and displays it correctly. What Supes and IOS are you running? Maybe check your config using this doc:

Maybe nothing, but maybe something. I'm currently not running netflow on our 6509/720's - but if you can't get it working I'll play with mine a little and see if I can help.
