I had a similar problem some time back ...though not every morning.
First I put my ntop command [ntop -w 3000 -i eth0 -a /var/log/ntop.log
-u ntop in your case] in /et/rc.local so that ntop is automatically
started at bootup.

Then I created a script and use it as a cron job that runs every 15
minutes to check if ntop is running and to restart it if it isn't
