There are Registry settings for lots of these things - some have GPOs,
although not many. Finding the Registry settings and using Group Policy
Preferences is probably a good bet. Often for IE settings, I find myself
changing the setting while running Process Monitor, then filtering by
iexplore.exe and Registry Value Set Action.

On a side note, if you are serious about roaming Cookie and History
settings through IE10 or higher, I might point you in the direction of
