Sorry I'm a little late on this, but I'd try to use Powershell + WinRM to run gpresult.exe on all your servers and redirect the output to a text file. Or you can replace WinRM by psexec.exe if that's more your thing. Gpresult will tell you which GPOs are applied on a machine. Hope that helps.
