You could try exporting your DHCP using netsh. Then, import it to a test server with clean/blank dhcp installed. Try changing DNS settings and rebooting to see if the problem follows the data. If not, you *might* then be able to remove and clean install DHCP back on your real server and re-import the settings into the clean DB. Keep backups of your current server and DB for restoration if this doesn't work.

But, recently, the server has started to loose the DHCP options for DNS Servers after a system reboot.
