Detected the bit version of the OS, installed the appropriate bit version of Lync, the latest rollup, the required internal certificate, and appended an install log to let me know if the install failed or succeded...if it failed it would give me an idea of why, but most of the installs went without a hitch. I was only rolling out to 100 or so people, so GPO was not a big deal anyway. If you KNOW that all of your clients have silverlight and the other prerequisites, then GPO would probably work. The MSI can be extracted from the EXE and used to deploy but you must ensure that you have all the pre-reqs yourself (which is what the EXE does).
