Sometimes the keyboard controller on the motherboard can get confused. I see this most often with shift bits getting "stuck" (shift bits being the [CTRL], [ALT], and [SHIFT] keys). Since the "Windows key" is functionality equivalent to [CTRL]+[ESC], it might be that.
