Didn't see any replies on this yet. If upgrade options don't work during our testing phase (there is sometimes an issue if the "package code" in the msi file is the same between versions) then we sometimes do an uninstall/reinstall option. In your case, in the GPO, right-click the FF 2.x package and choose to remove and tell it to uninstall. Then, add the FF 3.x package and it should install.
Since you've already had some trouble, I would make sure to test it out first. If you don't have a test domain, create a test OU and apply your testing policies there.
