                I would recommend Easy Duplicate Finder. You can add
multiple directories to the search and once it is complete you can
choose to Select (and delete) either the older or the newer duplicates
and then merge all of the 3 locations. I've used this several times and
have yet to have any trouble with it. It has two search modes: Checksum
+ Filesize or Byte-by-Byte. I have found identical results in both modes
but I've found the Byte-by-Byte mode is an order of magnitude slower
than checksum + filesize.

is freeware but it isn't open source.

 

Two quirks with the application to note: 

*         If you try and exit the application before a scan completes it
will throw memory access errors and you have to kill the process.

*         The application seems to enumerate the contents of the
locations prior to scanning and if something it enumerated is not
available (was deleted or locked) come time to scan it the scan never
completes (thus putting me in the position of the prior note and how I
came to find that one).

 

I've only used this application a few times as I don't have a frequent
need for duplication detection but did have a pressing one at one time
and 'free' was a requirement.

I have a user who's synchronized files have gone very bad.   Basically
they have three locations (laptop, Terminal Server, and File Server)
where their files are all out of sync ( about 30,000 files, and 700
folders).  Can anyone make a recommendation for a tool that can compare
folders and files between several sites and let me merge the most recent
between them?
