Indeed, it does.  And it's happened to us.  Fortunately for us, it's not
production data, it's backup data, so ACL's don't really affect us.  I
just reassign permissions if I ever need to use the files for any
restores.

Just one not-so-little caveat to be aware of:

rsync does a piss-poor job of duplicating Windows ACEs. In this case
piss-poor means "it doesn't do it at ALL".

It's one of those things that's been a dealbreaker at my office.
