Sounds like OP needs to deploy Group Policy Preferences...

I think this is a case of working as intended. The GPO should override and 
settings that someone tries to do to their machine. Maybe I mis-understood the

We are using GPO's to enter sites into IE6/7 trusted sites, but the side effect 
of this is the fact that you can't then manually add sites to the trusted sites 
section without removing the GPs
