So after all that BS, it was apparently some combination of removing  
the cmos battery and resetting the bios back to default. It then  
allowed me to change the integrated controller option from ata to  
raid, and actually retain the setting.

Thanks to everyone for the assistance.

P.S. I have a backup running right now.
