FWIW my disabled startup programs remain disabled after SP2.  x86 Vista.

I've only installed it on two machines so far-one at work and one at home.

 

One weird thing I noticed on both machines was that startup programs that
had been disabled in MSConfig were re-enabled after SP2 was applied.
