Curious!! how did you find out the duplicate SIDs? One more observation about NEWSID. Once you have run NEWSID and process is completed, if you do a regedit and find old hostname you will most often find atleast couple of places which are not changed and you will have do manual change.
That being said, NEWSID is our de facto tool and is part of server rollout process and never had any issues. But again this can only be confirmed once we are sure that there are no duplicates..
