Yes the customisation was an issue for me.

It's a shame as it is very quick to open and I prefer the default 
toolbar/button layout over Adobe Reader.

The things I didn't like about it:
 * Just by running it it will set the file association for PDF files to
itself. Not cool! Well-behaved software will ask first.
 * Doesn't give you the equivalent to the Adobe Customization Wizard to
disable the auto-update feature, the built-in ads, etc
 * Unlike other Adobe alternatives it doesn't make itself available to
all users on the machine. Unless you manually run msiexec to install it
and set the ALLUSERS property to >= 1 it won't put it's icons in
"C:\Documents and Settings\All users" or
"C:\ProgramData\Microsoft\Windows\Start Menu" (depending on 2000/XP or
Vista/7). Well-behaved install packages ask!

I see it as yet another piece of consumer-oriented software with lots of
bad behavior and bad assumptions.

Of course, when I last evaluated it it was when version 3.0 had just
been released, so my bullet points could be wasted electrons. None of
them were fixed going from 2.3 to 3.0, so I doubt the current 3.1 is any
different.

IMO any reason to use Foxit almost completely evaporated with the
availability of Adobe Reader 9.x - Adobe Reader is a big target for the
bad guys.
