Are you referring to Citrix Password Manager/Single Sign-On? If so, I have done the AD central store creation many times without any issues - however we ran into problems further down the line with the resetting of passwords and unlocking of accounts. It simply wouldn't accept any passwords.
This was with CPM 4.5 on server 2003 domain and servers. I am planning to test the new Single Sign-On stuff from XenApp 6 on 2008 R2 when it goes out of Tech Preview.
