I have removed the Document Management portion of the Wave Suite and we have never had problems with the Embassy Suite afterwards. With it installed I have had problems actually with several pieces of software.
You can install the security suite to support Security and Disk encryption only. It's the Control Point Security package with the new E series, just uncheck Document Management. That is assuming you image systems from the ground up.
