Sure, if I understand the scenario correctly. That setup should work just fine. You'll have to come up with something unique if your users will need to send from both domaina.com and domainb.com, but receiving them both should be easy. If you can re-point the MX records for domaina.com you can do everything with SMTP and only use the POP3 connector during a transition period, but that might not be appropriate for the situation.
