Depends on the size/complexity but as starting points (assuming malware is the 
focus) if it's a small site maybe pay it a visit with PC's running several 
different virus scanners.

If you have a backup of the folder/pages same thing but do a file scan.

If your site has a SQL (or some other DB backend) then it gets more fun as 
you're into code audits and things that a/v typically won't detect.
