These are eml files left from iis's smtp server. I use a string search in 
powershell to get the alias so I know what folder to drop it in after, this 
will run as a service using the io notify to watch a folder.

Are the .eml files are just emails in individual file format?

If this is the case, Mailstore might do the trick. It can import/export emails 
from a variaty of formats (including .eml files) and I believe it can strip the 
attachments as one of the options.

The Mailstore Home version is free, and might do what you need if it's a 
one-time job.
