Sorry I'm late to the party once again, but we use FSRM and the way you do this is not to apply a separate quota on that path but to manually adjust the ones you want to change. Find that folder in the list, double click to open it up, and change the quota.
Once you change it manually, they no longer update automatically if the template changes.
