Since they are not servers per se, I just label them appropriately via prefixing the computer name by 'VM-' (Since all my physical computers name are the serial numbers).
If I had a lot, I'd probably dump them in their own OU. Other than that, they get all the same GPs and WSUS settings as physical machines.
