In at least VS2005 I always ran into problems duplicating VC projects in Explorer where I've had to edit the copies changing the UUIDs manually (otherwise the solution would barf). As for managing linker settings, you should look into VStudio's property system. That way you can maintain one set of setting for the entire solution which you can add-to/override on a per-project basis.
