Not sure if this is entirely what you are after but look at this post.

Here Ivan explains how to generate a transformation matrix from your cornerpin. I guess then you can simply transform your tracker positions with this matrix and export the data as you usually would for your other system?

You could create a UV map that would be the baked result of any transform you did, no need to script.
